These looked like light scratches from the inside looking out. Upon closer inspection from outside, it was discovered that they were between the panes on the Low E treatment of the glass. These are fairly common, but there is no common shape or size to Low E blemishes. Higher end window manufacturers have far fewer of these ending up installed in homes. Their quality control and inspection process is a much higher standard.
We just became a Home Depot Certified contractor to assist their customers when scratched glass becomes a problem.
